The manuscript is well written I think the manuscript has the potential to be published in atmosphere journal if the authors fixed some problems that are bring in the following:
-- Abstract is totally vague when it comes into presenting the main findings of the study. It should present some quantitative results and precise explanations of the highlights of the study but it is composed of very general statements.
--I do not understand the purpose of taking figures 8 and 9. In my opinion, there is no logical interpretation. Therefore, I suggest that either these two forms be removed or the authors express their purpose of removing these forms better. In my opinion, these forms are unnecessary. And also the quality of these forms is very poor.
--The introduction can be enriched by recent studies on ENSO using the following publications.

Being the researcher from this field, I could comprehend the paper but authors may work on how to make it more interesting for readers with engagement in this subject at varying degrees. Figure 4 may be streamlined according to other figures i.e. presented as horizontal panel so to follow that left=40y, middle=26y & right=14y phases.
The authors have considerable good command on English. If possible, I encourage them to avail professional editing service to augment this paper.

My major comments are as follows:
1. In the Introduction section, the authors linked the characteristics of marine heatwaves in the Indonesian waters to the decadal SST signal of PDO and interannual SST signals of ENSO and IOD. Why the authors selected these SST signals? What about the roles of other decadal SST signal (e.g., AMO) and other interannual SST signal? A more extensive review on previous works about the SST signals regarding marine heatwaves occurring Southern Hemisphere should be given in the Introduction section.
2. The authors found that the highest average duration of MHWs occurred during the cold phase of PDO, whereas the highest frequency and maximum intensity occurred during the warm phase of PDO. Therefore, the authors should give plausible reasons for such weird results.
3. How ENSO and IOD affect the interannual MHWs variability. The pure statistical analyses are not enough.
4. The English language of this manuscript are needed to be polished.
